Finally of age to go to school, young Inadera Rantaro leaves his parents to go to the ninja academy. There, he meets new best friends Shinbe and Kirimaru, and the three gets into plenty of misadventures together involving their homeroom teacher Doi, cross-dressing teacher Yamada Yamada, and their headmaster. However, the three young ninjas soon run into a serious crisis when they decide to risk their lives to help defend an elder classmate and his father from an assassination by ninjas of their former clan.
